I think when Amazon realized they could get the same amount done with a fraction of the manpower with Virginia, it was a more appealing choice than splitting the new hq with ny.
So they probably saved themselves a Lot of money by cutting New York out.

Just like if you were shopping for an Audi and you had a choice between two dealerships in the area. Dealership A charges 45,000.00 for the car you want but the owner is a prick who cheats on his wife and curses at his employees or dealership B where the owner is a really nice guy who feeds the poor twice a year and plays backgammon with little old ladies at the local nursing home once a month. He sells the same exact vehicle for 65,000.00

You see, capitalism and big business are not about feeling good and fuzzy inside, they're about making money. Create a situation that is hostile to their bottom line and they'll in turn create a situation hostile to the most vulnerable of all corporate burden costs. Human labor.
